Ceja's first stops after graduation from the MiLB Umpire Academy were the 2013 Midwest and Florida Instructional Leagues, after which he called games in the California, Texas, and Pacific Coast Leagues, in addition to the Arizona Fall League.
He officiated the 2016 XM All-Star Futures Game in San Diego and is an instructor at the MiLB Umpire Training Academy.
In 2016, he ejected San Antonio Missions Manager Phillip Wellman, leading to an extended tirade.

Ceja is one of 10 rookie umpires to make his MLB debut during the 2020 regular season. He becomes the second Nestor in the history of baseball to serve as a major league umpire. The other—Nestor Chylak—wound up in the National Baseball Hall of Fame.
